Segfault when updating from 3.13.0 to 3.13.1 while Python is running #128341

Bug description:

This was reported to us in Fedora by a user and the reproducer was simplified by me. This is probably a hard problem to fix.

Anyway:

  1. start Python 3.13.0 (installed system-wide)
  2. update to Python 3.13.1 while Python is still running
  3. import email.parser (EDIT: or _datetime)
  4. observe a segfault

E.g. on Fedora 41:

  1. install Python 3.13.0 (e.g. via sudo dnf --repo=fedora install python3), run python3, press Ctrl+z
  2. update Python to 3.13.1 (e.g. via sudo dnf upgrade python3)
  3. run fg and import email.parser
  4. Segmentation fault (core dumped)

This Fedora reproducer benefits form the fact that Python 3.13.0 is in the fedora dnf repo and 3.13.1+ is in the updates repo. On different Fedora versions, you might need to search for the right build in https://koji.fedoraproject.org/koji/search?match=exact&type=package&terms=python3.13

To get a reasonable backtrace from gdb, install python3-debug and the debuginfo packages first for the old Python:

  1. sudo dnf --repo=fedora install python3-debug
  2. sudo dnf --repo=fedora debuginfo-install python3-debug
  3. gdb python3-debug, run, Ctrl+z, Ctrl+z
  4. sudo dnf upgrade python3-debug
  5. fg, fg, fg, import email.parser

    This is an interesting bug. My first guess would be that there's some sort of race happening with a C extension's shared object file, but email doesn't have a C accelerator, so the issue is very likely somewhere in the core interpreter. Speculatively, and seeing that this is happening during the import process, I guess this could be the result of email.parser's compiled bytecode getting swapped out at the wrong time.

    A few other tricks for debugging that would be helpful:

    • Try enabling -Xfaulthandler to see exactly which Python line is causing the crash (and if it's reliably in one area).
    • Export PYTHONMALLOC=malloc to disable the pymalloc allocator--that can screw up stack traces.
    • With pymalloc disabled, does running Python with valgrind give any insight?

    From the backtrack, this is inseparable from _datetime, and we can start here. It is very likely that the formatted string was used incorrectly in datetime or the wrong parameter was passed. (But that's just my guess, I don't have Fedora on hand.)

    This issue seems to be caused by the changes introduced in commit d82a7ba (gh-120004).

    The address defined by the INTERP_KEY macro, which is used for the module state, appears to become invalid after the shared library for the _datetime module is replaced during an RPM upgrade.

    This hypothesis can be confirmed by statically compiling the _datetime module. The Modules/Setup.local file for reference:

    That's where user expectations clash with what we do. Standard library modules use an internal ABI, which doesn't need to be compatible. But, given:

    Systems with long-running Python applications might be kept up to date (automatically or by adininstrator). This scenario is not artifitial.

    we probably want to change that.

    cc @vstinner who's been converting stdlib extensions to stable ABI (even stronger than what's needed here): Victor, here's practical argument against using private APIs in stdlib :)


    If we want to fix this (rather than write it off as unsupported), I'd recommend:

    • no longer define Py_BUILD_CORE for dynamically-loaded stdlib modules
    • for modules that fail to build this way, move them to *static*
    • gradually remove use of private API and move modules to *shared* again

    To me that seems like the correct thing to do, but since this would bake the modules into libpython or the main executable, making it bigger, it's bound to get pushback from someone.
    It sounds like a non-invasive patch; it might be best to try it in Fedora first and then upstream it.

    I think the more ideal solution would be to instead ensure private ABI compatibility with dynamically loaded extensions between patch versions (we need the private API for a lot of extensions, and making them all statically linked for this single use case seems like a bad idea). But I thought we already had a Check if the ABI has changed check for this?

    And this Setup.local makes swapping Python 3.13.0 for 3.13.1 or back while it runs import the module sucesfully.

    I've tried importing all modules from the dynload directory. I get:

    Everything else seems OK.


    So the _datetime problem, making it static should work. If we do this in Fedora now, users who update mid run and then import it end up with:

    ModuleNotFoundError: No module named '_datetime'
    

    Which is still better than a segfault and the datetime module will use the Python implementation from _pydatetime.

    The ABI check is now available. Putting this line in the slots of an internal module should prevent the issue (unless the ABI changes without any version change):

    _Py_INTERNAL_ABI_SLOT,

    (The internal _Py_INTERNAL_ABI_SLOT relies on a C99 feature which is too new for public API, so the public version -- Py_mod_abi -- requires one more line of code.)

    Adding the check solves an issue in a genuine use case. Even though we don't support it in Python core, this repo is the best place for it.

    I don't quite understand the usefulness of this check. Let's assume that an extension expects a symbol named PyFoo from Python shared library but it is no longer present in the shared library in a new patch release, does this check handle this case? My understanding is that the process would crash before you even get to module initialization to check for the abi.

    It's fine to get an error if PyFoo is missing.

    The problem here is that it's possible to load an extension even if internals change without an error, and then get a random crash. For example, if Include/internal/pycore_global_strings.h change, the offsets change and you must rebuild the C extension.

    I close the issue. It has been fixed in the main branch by 1887a95. IMO this change is too big to be backported to stable branches. Moreover, the change requires Py_mod_abi which was only added to the main branch.

    Thanks for the fix!

    I'll note that updating Python while it's running remains unsupported at CPython side. In particular, we don't test that stdlib modules all use Py_mod_abi.
    I recommend Fedora checks this for new Python releases.
