Finalized the XML files format. Update the BioJava community about the process and seek feedback and suggestions. Prepare the first draft of the command prompt.

Work on the extension of AminoAcidCompound to enable the handling of non-standard amino acid symbols for modified amino acids. Once the command prompt implementation gets the green light from mentors, shall move on to work on the tests and documentation.
